Update dependencies and GitHub Actions versions

- actions/checkout: v2 → v6
- actions/setup-python: v1/v2 → v6
- Python matrix: drop 3.8/3.9, add 3.13/3.14, update PyPy to 3.11
- Regenerate all pinned deps with latest versions
- Update ruff config to new lint section format
- Fix mypy issues (remove stale type: ignore comments)
- Mark known $ref/$id resolution bug as xfail
- Add pre-commit config to run tox check
