msys2-runtime: Rebase to Cygwin v3.6.7 (#6071)
* msys2-runtime: harden `update-packages.sh` for `safe.bareRepository`
Security-conscious people set `safe.bareRepository=explicit`, in which
case the `git -C <bare-repository> ...` commands will fail.
